Modified organ, processors now getting hot

I have a Johannus Wesley Etude 32 to which I added an independent Nektar Impact GX61 keyboard after gutting the Etude's internal sounds. I use GrandOrgue and program the stop rockers as pistons. All had been going great. Over time and due to physical accidents and trying to isolate problems related to that, most of the rockers stopped responding, but enough were left that I could deal with it. The biggest issue which has been going on for a year or so now, is that the pedals and Swell are coupled together. Whatever is played on the swell is played on the pedals, and vice versa. That too has been a minor inconvenience, and it is more fun to play on than to work on. But this past weekend I decided to go ahead and see if I can discover the reason.
The modifications mostly involved cutting the stop panel from above the swell manual and dividing the controllers to either side. I thought perhaps the Swell to Pedal connection was permanently on, but no matter what I disconnected or rearranged, the two were always coupled. Yesterday I was tracing the wires from the ICs to the rocker panels and making sure they were in the proper order. I began to notice an electrical smell which I first attributed to the utility light I had just set up. But then I noticed three of the ICs were getting hot. EF68B50P and TS68008CP10 were getting very hot (120° C), and UM62256B-10L was noticeably hot as well. As a result, the organ has stopped sending midi signals. I have found a source for replacement chips, but how can I be sure simply replacing the chips will solve the problem, and real issue that causes the chips to overheat has not been fixed?
I have the schematics, but I cannot decipher them very well.
